I too change the colour at each step, only my Designer stops when you use the same colour twice in a row, the others embroider happily on.
Have you had a look at the tutorial on Clipartopolis? I gave you the link in my answer to your first question yesterday. It explains the steps clearly. And tells about the colour change too. Watch them, it's worth the time you spend on it as it takes the mystery out of the process even whenyou have different software.
As a general rule: make the outline of the area-to-cut-out, followed by a double narrow and low density zigzag. Change colour, digitise the bars across the cut-away area, followed by a satin outline of desired density and with; digitize all other elements of the design, preferably without jumps. But watch the video's, that's makes it so much easier.

I don't have the Janome Diitiser MB but I think the process is much the same for all systems. You need to digitise each step as a colour change so the machine will stop at each section. i.e. make each step a different colour. I hope this helps.
