This is an appliqued quilt I made when my Granddaughter was born. It is not stiff at all. It is cotton on the front and flannel on the back. I used soft cutaway stabilizer as I figured it would get a lot of wear and a lot of washing. My Granddaughter is 3 now and the quilt still looks good.
Embroidery applique makes an adorable baby quilt! I've made a couple and they are just too cute for words! They aren't too stiff at all. If you use starch on your pieces, instead of heavy weight stabilizer, or use light weight stablizer, you will get that softer feel. But, the heavier weight will give it the body that looks so nice. Here's a picture of one I did before it was finished.
I have the entire applique 3 inch alphabet on gingham squares but haven't put it together yet. The squares are definitely soft. No problems with softness at all. The squares are really sweet for a little one. I had been thinking about making the back of the quilt from minky for super softness. I really love minky for babies anyway.
A lot of people prefer applique for babies anyway because of the stiffness of embroidery designs. I think yours will be fine. Plesae post a photo when you finish.

I have not made one with applique but I do not feel it would make it too stiff. Sound like a great idea. There are so many cute baby designs out there that are applique. You do not need to add any glues or fusible interfacing when you place the applique piece down. I just hold it and that seems to work good for me. If you have to, a little spray can help.
